Not everything is on there though and it all rather scattered around the net but when you know what you are looking for a quick google search will get you to the .pdo file (that is how pepakura files are named, blame Japan) in no time.
You don't need to look for the term pepakura really you can also looks for the term papercraft. Pdo files however have the advantage of being modifiable (scaling for example) while with a pdf what you see is what you get.
You might also want to look up some tutorials on Youtube how the program actually works, its a bit tricky, also Pepakura Viewer and Pepakura Designer are two different things. Get Pepakua Designer.
It is free but limited. You can not save and edit (3D) files with the free version which can be a bit annoying.
A good community would be the 405th forums, even though they are Halo centered they have a large pepakura/papercraft section that does more than just Halo and they have all you need to know about making paper into something durable.
Recently i have found the ranger board really helpful for something specific that i was looking for.
Does any one have any good resources on pepakura models and where to find good files.
mentioned in the "yet untitled Adam savage project"
A good start is the official pepakura website's gallery http://www.tamasoft.co.jp/pepakura-en/ which has links to the models.
